How to get shadow fragments in Pokémon Go
You need to obtain Shadows Shards before you can create a purified gem in Pokémon Go.
Shadow Shards can be obtained by defeating Team Go Rocket Grunts, Team Go Rocket Leader, Giovanni, and winning Shadow Raids.
The number of Shadow Shards you receive varies depending on the difficulty of the battle you won. We, for example, earn five Shadow Shards from successfully winning a one-star Shadow Raid, but only one Shadow Shards from defeating a Team Rocket Grunt.
As of this writing, we don’t know if you receive a different amount of Shadow Shards from completing three-star and five-star Shadow Raids.
Meanwhile, defeating a Team Rocket leader will reward you with three Shadow Shards, and defeating Giovanni will earn you four Shadow Shards.

How to get purified gems in Pokémon Go
To get a purified gem in Pokémon Go, you must first collect four Shadow Shards.
The first time you accomplish this, you will see a short cutscene with Professor Willow where he will use the Shard Refiner to combine the shards and create a purified gem. From this point on, four Shadow Fragments will automatically combine into a purified gem after you have collected them.
Helpfully, much like the Mystery Components, a counter may appear on the screen after earning a few Shadow Shards so you know how many you need to create a Purified Gem.

Purified gems are used to calm enraged Pokémon during three- and five-star Shadow Raids in Pokémon Go.
During these particular raids, there is a chance that the Dark Pokémon you are fighting will become enraged, increasing its attack and defense. When this happens, you can use up to five Purified Gems to help lower these stats and, in doing so, make the Shadow Pokémon easier to catch.
